Dwarf Fortress, of course. Most complex game ever, also lots of possibilities for modding, possibilities manliness no other game can reach, and perfect for the fledgling evil overlord.

Portal 2 would be about 5th on my list, behind Doom 2, Age Of Empires 2, Riven: Sequel To Myst and the aforementioned KOTOR 2.

Try KOTOR. Much smaller world size and more linear but good god, it's awesome and the characters kick ass compared to Skyrim's.
