Is there a way to AI my bot so that it has two smart zones, one for a flipper and one for an axe, so that each fires at an appropriate time, instead of always simultaneously?

OmniMultiZone.py... get Philetbabe's AI chart, it's on here, an easy to use.

Ok,so I've got it AI'ed, but is there a way to make it so that Smartzone 1 triggers the axe and not the flipper while Smartzone 2 triggers the flipper and not the axe?

Topknot.py can also do that. This would probably be easier, though (I haven't tried OmniMultiZone yet).
