This is probably gonna sound real n00by and have a real obvious answer...
But what are the Hex Plates for?

They confuse me XD

You can use them for weapon attachment (Mako 4) or other component attachments. MikeNCR also made some cool designs out of them.

You can use them to make mini-saws, among other things.

They were designed to be armor.
